I think they do, its just they value his upside potential so much that they are able to brush that aside. When you drool over a player's raw physical skills, most NFL scouts pretty much ignore whether or not they think you can grasp the game.
the draft hasnt occurred so they're still both predictions. And if you added up all my predictions you'd likely be a rich man if you were on my side. You dont even need a 157 IQ to realize this.

When you are talking about possibly being the number 1 QB taken in the draft, a top 5 pick, I don't think scouts are willing to brush aside something like that - not for a quarterback. At other positions, physical ability and potential can make scouts ignore possible problems, but everyone recognizes that a QB has to be intelligent. As a quarterback, if JR's intelligence were as questioned by scouts as it is here, there is no way he would be drafted as one of the top 3 quarterbacks as only a Jr.
I can think of three scenarios in which he comes back. One, he gets injured and wouldn't be able to perform for combines. Two, he knows or has a very good feeling about which team would take him in the draft and doesn't want to go there. Or three, Les does an amazing job convincing him to come back. I am not going to discout three, because I think the coaching staff is the only reason JaMarcus isn't dead set on going pro this year right now, but I don't think it will be enough.
Not denying that he lacks intelligence (although I think other personality traits may be more to blame for his lack of success in the NFL), but was it a point of discussion among fans and scouts before that year's draft?
He was a Jeff Tedford coached QB. I cannot think of one of his QBs that has been a success in the NFL: Kyle Boller, Aaron Rodgers, Akili Smith. There is one or two more I cannot think of.
