By deducting their over score at the cut you have already levied a heavy burden on your other players to play well enough to overcome their virtual teammates ineptitude. You do want to keep the game competitive, don't you?
That's why I liked dollars won in the beginning. If your player(s) missed the cut, tough shit. No money for that week. If we aren't going to go with money, then I say count the scores for all four players.
