If I remember correctly Jennings was highly talented as a recruit and widely praised for his throwing accuracy and ability. This was a meaningless game, albeit one Miles certainly wanted to win. I think after an entire off season with Cam and some time to come up with an offensive scheme that better compliments his style, we'll see much improvement in Jennings. Miles knew he could ground and pound and help open up some passing opportunities for Jennings and still win the game. If he would have rolled Jennings out, he would have risked injuring him an jeopardized his entire off-season preparation. Jennings would have been rehabbing an injury instead of preparing for the upcoming season.
There was so much daylight on some of those plays that he could have ran for 30 yards in one of them. He didn't. Like you said, I think he was following orders and stayed home to avoid injury.
